I have a manjaro usb here, ans it boots up, and I can acess the files in the primary drive, do you have a recomended guide for “chroot”?
Edit: I mean, a guide for me to repair the original file system in the primary drive, like replacing it with the pure manjaro from the usb
I could come up with one (find one) - but I’d have to look for it and either link it or re-write it here.

It is probably as easy as typing:
manjaro-chroot -a
once you have booted from the USB …
From what i read, you actually made your secondary HDD as /home hence whatever was in the actual /home got overwritten by what is on the secondary HDD.
If from live media, you see that the /home in the installed system is empty, then that is the answer.
