Some of the apps run within wine are showing black windows. Although I can hover over buttons and text boxes and see the cursor change.

Sometimes just dependencies are not installed. dotnet, vcrun etc… or called WinAPIs are just not implemented in wine.
Run it on the terminal and have look at the output.
No idea. Solutions are always different. 
Check https://appdb.winehq.org/ to see if the app you are using has any issues/work-arounds for use under wine.
