Nautilus Nightly has different files in the folder than normal Nautilus

Hi,
In the Nautlius Nightly (46.0-f9393122b) the content of /usr/share/applications is different than in the stable Nautilus (45.2.1).
Is it because it is a flatpak? Is this normal?
