Check for updates in pamac GUI preferences does not apply to AUR packages only
OP has been reporting problems with pamac GUI updating Repository + AUR packages since 5 Oct - I need help figuring why some packages appear as installed from AUR

If a user wanted to update using pamac GUI only, they could either:

  1. Turn off Check for updates option and update Repository packages
  2. Reboot system
  3. Turn on Check for updates and update AUR packages

OR
Manually un-check AUR packages (and packages that do not show a repository) in the GUI and update Repository packages only
