In general, the manual partitioning of discs in Calamares is disgusting.
I think if you boot from a Manjaro USB you can open gparted/kparted and set the boot flag. Select the partition and click right mouse, go to properties and set the boot flag.
Maybe, but it is a rough crutch.

The problem is that have to erase the partition first and then create it. Сan’t go into a partition property and choose to format it, nothing happens and don’t put a flag there. This is not intuitive at all, in my opinion.
