I tried downloading some themes from https://www.xfce-look.org but on applying them, checkboxes seem to disappear. Its same for multiple themes but not an issue for the pre-installed ones.

There is a lot of abandonware out there when talking about themes. Only install themes that are actively maintained and if they are, please read this:
especially the section about What’s this upstream/downstream business and then file a bug wiith the theme maintainer…
Plus, they are more or less for specific setup. Usually developer + users from comment section. Part of them are tweaked versions of other themes, so you can expect that what was working in original theme doesn’t in tweaked one. Long story short, it’s a wild west and reporting issues directly to the developer will be the best way
